It was also ported to the Game Boy Advance along with Ganbare Goemon 2: Kiteretsu Shōgun McGuiness in 2005 only in Japan. It is the first game in the Japanese video game series Ganbare Goemon to have a western release and the fifth mainline game overall. It has also been released for the Wii Virtual Console in 2007, the Wii U Virtual Console in 2013 (2014 in Europe and Australia), and the Nintendo 3DS Virtual Console in 2016. The game is set to be re-released in 2026 via the Ganbare Goemon! Daishūgō compilation.

Il remake di questo capitolo venne pubblicato anche singolarmente, sempre su GBA. Il gioco è inoltre presente nella versione giapponese del Nintendo Classic Mini: Super Nintendo Entertainment System. The Legend of the Mystical Ninja è il primo capitolo della serie a venire pubblicato in occidente. Tuttavia solo due titoli gli fecero da seguito, dato che gli altri capitoli della serie non vennero pubblicati fuori dal Giappone: Mystical Ninja Starring Goemon e Mystical Ninja 2 Starring Goemon, entrambi per Nintendo 64.
